Does Atlassian allow using custom jquery/CSS without using AUI/Atlaskit in the Jira Cloud app development? I am using my own stylesheets and jquery functions, so it should not violate the ADG. Please let me know if somebody had already worked on such cases or knows about the policies?

Sure, you should be able to do whatever you want. As an example, many Confluence macros are just embedding other services (e.g. Google Drive) which have completely different styles.
It’s of course recommended that you use AUI/Atlaskit for stuff like configuration interfaces (it’s a nicer experience for your users), but generally you’re free to use your own styles.
