Are you talking about the Deactivate a user endpoint from the Cloud Admin > User management REST APIs?

Next, your question title says you want to ‘“disable a user from ATLASSIAN” (all Atlassian products) which exactly what that endpoint is used for, but then your question contradicts that and says you want to “deactivate a user from JIRA” (a single Atlassian product) which is totally different thing and that endpoint cannot do that.
